The author found 101 out of 102 chests in his first playthrough. This chest is the one he missed.

Go into the deserted house.
Chapter 3 – The Sewer 052
Checkpoint: Going to the Dragon Market for the first time (at night), before triggering the crab-related cutscene.

Break the crates and move down to the hidden area.
There is a cracked wall behind the waterfall. Use bomb to break it and go in to fetch the treasure. The pearl can be exchanged for 200 Salt with Assistant Yasu outside the New Dam City subway station.
Chapter 4 – Wind Shrine 062
Checkpoint: Before reaching the control room.
There is a button on the table. Press it to move the lift and reveal the hidden passage.
Chapter 4 – Inside the Dam 063 ~ 064
Checkpoint: Before reaching the fork, where its left leads to the lower section of the Dam, and its right leads to the upper section of the Dam.
Pull out the box to reveal the hidden passage.
Chapter 4 – Lower Dam 065 ~ 068
Checkpoint: Before leaving the lower dam.
There is a hidden generator. Send a balloon bomb to burn the vines on it and reveal the hidden passway.

Checkpoint: Before opening the last water gate.
The controller in the right red box controls both platforms in the red boxes. So we need to separate John and Sam and let them step on the two platforms separately.

Checkpoint: Before reaching the deepest part of the sewer and finishing the rescuing task.

Stand in the position as shown in the image. Use Sam’s bubble to hit the “light bulb” in the red box. A maximum charged bubble is needed to cover the distance.

There is a chain in the red box. Aim at the chain and shoot charged bubbles to it.
Note: Do not shoot near the exit of the map. Otherwise you might be blown out of the map and trigger a bug which permanently locks the chest.
